Morning Everyone!
I'm taking a trip in a couple of weeks and will be flying for the first time out of JFK. I usually fly out of Newark but I was able to find a more convenient time and a slightly better price going the JFK route and, since I'm ballin' on a budget right now, decided to go with it.
I work on the east side of Midtown and am planning to attempt the subway to Jamaica and then hopping on the AirTrain from there. I figure that's the most affordable way as I already have a MetroCard so all it will cost me is the $5 fare for the AirTrain.
How much time should I allow myself to get there going this route?

When I did it, it took at least an hour, from Times Square. So to be careful, I would give yourself at least an hour, fifteen minutes. It's been a while, but there were a lot of stops on the subway.

When you get on the E train to go to Jamaica, be sure the E train you're on will actually take you to the correct stop -- check the signs in the train carefully. They sometimes have the E train go along another line after a certain point, bypassing the Sutphin Blvd. station entirely. Easy enough to check, and it will save a good deal of annoyance later on.
From Midtown east (where I live) to JFK via the E and AirTrain is exactly an hour. Make sure the E is not running the local in Queens the day you take it. Frequently, on weekends, the E runs local in parts or all of Queens, adding on about 20 minutes to your trip.
