"You don't consider Nancy as a leading role?"
In 1960, Tom Bosley won Featured Actor for Fiorello. In 1961, Tammy Grimes won Featured Actress for The Unsinkable Molly Brown. Given this precedent, I think Georgia Brown should have been nominated in Best Featured Actress category.

When an unknown who is playing the lead in a musical doesn't have star billing, the Tony committee often places them in the featured category. Usually because there are a enough name stars in the lead category to fill it out and to pretty much automatically give the award to a bright newcomer. This explains Tom Bosley & Tammy Grimes getting Tonys in the featured categories for their star vehicles.
The relatively unknown William Daniel was placed in the featured category for 1776, and most likely would have won, but he refused the nomination because he thought it was unfair not to place him in the leading actor category.
When it comes the size of the role, The King of Siam is definitely a supporting part, and since Yul Brynner was an unknown without star billing in the original production he was properly placed in the featured category.
When it comes to the size of the role, Nancy in Oliver is a lead. Georgia Brown shared star billing with Clive Revel (although I don't know if it was above or below the title.) so she was properly nominated as a lead.
Although the Tony committee says they have rules to determine the difference between lead and supporting, they often bend and interpret them to suit the situation of each individual season.
For example: Jackie Gleason won the lead actor Tony for Take Me Along. When the show was revived, Kurt Knudson was nominated as a featured actor for playing the same role.
