"My New Philosophy" is great, but it's very heavily tilted to the girl. For something with a little more give-and-take, though it's probably tilted to the guy, try "You Must Meet My Wife," from A Little Night Music.

A REALLY great/fun/not as popular one is The Tennis SOng from City of Angels, but the whole thing is completely sexual, so you have to be mature enough for that.

"Friendship" from Anything Goes is very cute.
"Follow Your Heart" from Urinetown is hilarious.
Definitely "Sue Me" from Guys and Dolls, but it's not exactly obscure.
"Agony" is funny but it's for two guys.
"My New Philosophy" barely qualifies as a duet- it's almost all Sally. But "The Doctor Is In" is good.
"You're Timeless to Me" from Hairspray, er, wait, maybe not. To misquote IAMOW, I use the term "female" loosely.
I'm giving up on obscurity, so how about "Baby, It's Cold Outside"?

It's not really lesser known but The Doctor is In from You're a Good Man Charlie Brown is always a crowd pleaser

If u happen to find 2 girls, So Much in Common from No Way to Treat a Lady is fabulous

You could do Loathing from Wicked with a guy in drag as Galinda (That was a joke)

Oh and if you play both character's as uber-nerdy/awkward, Dammit Janet from Rocky Horror can be hilarious
