I think that you can't compare apples to oranges.
Both are great but they have a different taste.

They don't even compare. Gypsy is a billion times better than Gypsy, any day of the month. A wonderfully constructed musical, rich with meaning. Just my opinion.

Personally I like Gypsy better, but that's just my style. They are very different shows. I prefer the story of Gypsy, it's more realistic. I like the songs better. The score is probably my favorite score of all time.
LSOH has just never been a favorite of mine. I don't hate it; but it's not something I would go see more than once.

I throughly enjoy both musicals. Gypsy is more of a classic musical, and Little Shop of Horrors is just fun. But if it came down to picking one, I would probably pick Gypsy, because it is one of the best books ever written, and the score is amazing, besides the fact that it was a milestone in musical theater.
