I'm a little confused about this recording at the moment. Did the recording use alternate takes for every song, or just 'Carefully Taught'? From what I can gather it South Pacific was originally recorded on both acetate discs and magnetic tape, and the original release was taken from the acetates. If all of the songs are alternate takes, do they sound better performance wise?

It was first thought to be an alternate take, but later it was discovered that an edit had been made to remove a line in "Carefully Taught" - possibly due to tape damage. The 1993 release was taken from disc, but the 1998 (current) edition is from tape with "Carefully Taught" restored to its full length.
It is possible some may be alternate takes but there is no discernable difference, unlike says MISS LIBERTY or GENTLEMEN PREFER BLONDES where the (Sony) CD editions feature performances that sound considerably different from the original releases.
Cast albums are NOT "soundtracks."
Live theatre does not use a "soundtrack." If it did, it wouldn't be live theatre!
I host a weekly one-hour radio program featuring cast album selections as well as songs by cabaret, jazz and theatre artists. The program, FRONT ROW CENTRE is heard Sundays 9 to 10 am and also Saturdays from 8 to 9 am (eastern times) on www.proudfm.com
