I always stay at the Paramount. Literally JUST got back from another GREAt stay with them.

Someone on these boards recommended to me Comfort Inn Chelsea, and I stayed there two years ago and was very pleased. Nice room (not big) but it was perfect for me and my BFF, and the staff was very nice, free breakfast, not a long walk to the shows or the bars.
Disclaimer: That was the visit I saw Grey Gardens and Gypsy, front row center, so I would have thought it was a great trip even if I had sleep in a cardboard box in the gutter.

I've stayed in the Paramount hotel and you can't beat the location! Decent hotel, my friend loves their lobby.
I've also stayed in the Holiday Inn Express (I think on 37th by 6th Ave) and you get the most for your money there. Free breakfast, free internet, very clean room, decent water pressure. Also awesome cable package, but I don't spend much time in the room when I'm in NYC.
Stayed in the Hotel Pennsylvania (across the street from Madison Square Garden) in July and thought it was okay. We got a decent deal for the busy summer month of July (3 nights - $600, after taxes - a rebate special), but I found the hotel rather dark. The doors to each room kinda reminded me of a prison because of their design (my friend told pictures of them, should see if I can find 'em). The hotel was huge (so many rooms!). Room were clean, but internet connection was expensive. They did let me check in early, however, which was nice. And they have a room downstairs to hold luggage prior to check in or after check out ($2 a bag, I believe).
I'm heading to NYC myself Feb 18-22 and my friend and I are staying at the Hilton at 54th and 6th (I think). Did name your own price on Priceline (this is what we do each time he and I go to NYC) and got it for $110 a night. Not bad for a 4* hotel, but I will have a better sense once we check in.

We stayed at the paramount for one night of our last stay and then switched to a different hotel! The rooms were tiny and water-stained. The beds are literally about 12 inches off the floor, so hard to get into and out of. We were going with the flow, though, until we walked in and there was a roach crawling across my pillow that evening. So...just take all that for what it's worth and stay there if you don't mind those things.

Posted: 1/28/09 at 12:42pmMarriott Courtyard Times Square South - 2 blocks from Port Authority, 2 Blocks from Times Square and THE most comfortable bed I have EVER slept in. Staff incredibly nice and helpful, too.
