Go to the pet store and get one that breaks down pet odors. An old favorite of mine is Terminodor, though I don't know if it's still made.
Saturate offensive spots. If that doesn't work, it's time to major remodel.

Now that I think about it we weren't cleaning up after our dog. We were cleaning up after our Aunt Snookie.
