Any suggestions? I will be there to meet my brother and my nephew in NYC for the day.
i dont know where this is, but maybe someone here does...
last time i was in nyc i went to a firefighter museum. they had a pole to slide down and a truck parked in the museum for kids to climb on.
Take him to the Statue of Liberty and Ellis Island. Both are very kid-friendly now, and he'll love the boat ride.
And it's very inexpensive for a day of entertainment (and learning).
Take him to Toys R Us in Times Square and FAO Schwarz on 5th Ave. If anything, he'll probably get a kick out of all the cool stuff there. Toys R Us has a giant ferris wheel inside, and FAO Schwarz is all the expensive stuff, but both are amazing.

Staten Island Ferry. It's free and kids like to stand by the railing and look out.
Sony Wondertech Lab (http://wondertechlab.sony.com/). It's free. This is usually good, unfortunately it's under renovation so might not be as exciting as normal. But still worth a look.
Central Park Zoo.
Jekyll & Hyde for lunch (6th Avenue and 57th Street).
I know these are overpriced tourist traps, but perhaps he'll be intrigued with Ripley's museum or Madame Tussaud's.

Take him to the big Toys R Us and ride the big ferris wheel with him, take him to Dylans Candy Bar...oodles of candy and they have a sundae bar...I sure love it =)

Granted I was a total nerd as a kid (was?), but I had a field day at the Museum of Natural History.
Take him to a show and lunch.
Have not seen him in four years?
One day?
DO NOT TAKE HIM TO A SHOW. (Why waste precious time watching some show when you only have a day?) Sure, it might be fun, but he will probably remember the show more than the fact that he spent time with his Auntie.
DO NOT TAKE HIME TO SOME KIDDIE PLACE where he can run around by himself (I am assuming you are not quite up to chasing him around and will end up sitting and watching him or he will wear you out so fast you won't know what hit you!)
I like the boat idea, or the carriage ride/tour bus where you can see the city and spend time getting to know each other. Maybe even Rock Center or Empire State building.Kids that age are pretty easy to please in a place like NY. You can't do everything so just pick one or two special things instead of trying to cram everything into one day. And you certainly don't need to spend a fortune.
Have fun. I know what a great day this will be for both of you no matter what you do. I am so happy you are up to it!
I still to this day remember my first trip to China Town when I was in the 5th grade. Our school took us into the city and we had lunch there. It seemed so exotic to a fifth grader!
