It's great to learn about Waitress Standing Room (available when the show is sold out) and the great view from that location. However, I couldn't really find the official info on the show's website, so I am curious what other broadway shows sell standing room when they're over capacity without explicit publicity
Shows that I am aware of standing room are: Color Purple, Fun Home, Book Of Mormon, Kinky Boots, School Of Rock, Chicago, Hamilton (cancellation line), Matilda and Phantom of The Opera
Check the weekly grosses, and look for any show with >100.00% capacity.

Do all theaters sell standing room, though? For example, shows like Aladdin, Lion King and Wicked are at 100% capacity most weeks, but do they sell standing room?
Also, in addition to Waitress, based on what I've read in the forum, Beautiful may also sell standing room without any notice on their website as well?

No, all theaters do not sell standing room. The three shows you mentioned are not in theaters that are able to accommodate standing room.

Beautiful does offer standing room. The spots are located behind the last row of the mezzanine.

This site does a pretty good job keeping up with the various policies, though they don't list Beautiful so it may not be 100% accurate.
