Assassins! I didn't include that one just because I just assumed that it was succesful, but I guess not. Man, I MISS that show. Seeing it once was just not enough. Damn it! Why did that show have to close!

I thought Assassins was slated as a limited run.
1) Thoroughly Modern Millie
2) Flower Drum Son (revival) - mostly "I Enjoy Being a Girl"
3) Gypsy (revival)
Goodtime Charley, Over Here! and Ballroom.
Of the Sondheim shows that Sum listed:
A Little Night Music turned a profit, the original production of Into the Woods eventually did as well, I believe. The original Forum and West Side Story were also profitable. I even think that Company made a small profit.
As for favorite scores from financially unsuccessful shows:

Have to add Aspects of Love...wasn't thinking about it at the time, but it's a show that I long to see live. I have some problems with areas of the recitative, but it's one of my favorite Lloyd Webber works (along with Evita and Tell Me on a Sunday).
Credit to ALW as well for his work on The Beautiful Game, which...well...it's a pity it never made it over here, really.

Sweeney Todd turned a profit on tour, I think. And I thought Gypsy was an eventual moneymaker, too, but I'm not sure about that one.
She Loves Me
Anyone Can Whistle
Saturday Night
The Happy Time
Merrily We Roll Along
Kismet
One Night Stand
I agree with Last Five Years, Sideshow, The Secret Garden, Out of This World, She Loves Me and Aspects of Love. I also have to add Amour! I love this little show! The music is so sing-able!

TABOO!
I agree with lots of others mentioned here, but Taboo just stands out. Unfortunatly, I got to hear the OBCR after the show had closed, and now I could kick myself for never having seen it.

Definitely ANYONE CAN WHISTLE. Why no one's picked up on a revival of this amazes me -- a topical book that could be easily updated, a jazzy score, some great show-off moments for the Mayoress.
Yup, I'm going with TABOO too.
Alix
Ragtime-my fave
Chess-yummy
Merrily We Roll Along-all I have to say is Not A Day Goes By
Parade-very yummy
Mack and Mabel-Wherever He Ain't, Time Heals Everything, I won't send roses....soooo good!!!!
She Loves Me-just recently got really acquainted with it and LOVE it!
Passion.....yum yum yum
I second or is it third Dance of the vampires
YES For SARAH is a really great song.
also Wild Party
and A new brain..
Gypsy ran for around two years and made a profit. Don't know how large but it did. Company made a profit as well, again, don't know how LARGe but a profit nonetheless. Mine are:
Merrily We Roll Along
She Loves Me
The Apple Tree
Big the Musical
and Seussical
I can't believe I forgot Chess! I love that score!
I didn't know Kismet was unsuccessful. I know it won 3 Tonys and ran almost two years. Did it not recoup? A New Brain was a limited Off-Broadway run at Lincoln Center.

The original Kismet was very successful, between its NY run and the various tours that went out.
