Are you talking about the subway or the Long Island Railroad? I'd recommend the LIRR out of Penn Station over the subway even though it costs a little more. The trains are on a set schedule to Jamaica/AirTrain and it's easier to manage luggage on those trains as well."
I second the LIRR recommendation, for trips both to and from JFK. You've got to take the AirTrain between JFK and Jamaica regardless and while it is more expensive than the Subway, there are no other stops along the way (some trains may have 1-2, but I've definitely done it "express" many times). LIRR is also an option going to/from Atlantic Ave in Brooklyn.
I come from Boston so I almost always just take Amtrak, but like yankeefan, if I fly I avoid LGA like the plague.

I usually fly into JFK and take the AirTrain to Jamaica Station and the subway to midtown. In October, I had a nice seatmate on the flight to JFK, and he said he liked the LIRR to midtown better, so we decided to track our journey and compare notes. I arrived at his subway station about 3 minutes before he did.
I buy the $25 10-trip AirTrain card, so the roundtrip cost for JFK to midtown (53rd and 7th) is just $10.50. I use the CityMapper app to check how long the transit time is before I leave midtown heading back to JFK so that I know how much time to allow. Usually it takes a little over an hour.

I used this service on both my visits this year. The first time they were at the airport minutes after I arrived at the ground transportation area and were early to pick me up at my hotel on the way back. The second time it took them around an hour after I picked up my bags to arrive at the airport and were maybe 45 minutes past the quoted time to pick me up from my hotel.
Either way, it's New York and I gave myself plenty of leeway time. The vans were comfortable, the drivers were great and it's cheap. Highly recommended.
