What do you think they will do about the Tony now? Will they still stick with the three original Billys, that seems like the most logical.

Yes, they will stick with the original three. They waited to add him to the rotation until the final decision about the three boys being nomination eligible was announced to avoid confusion and/or upset.
Hasn't he been in the rotation for weeks now?
Have the finally removed the "understudy" from his name in the Playbill? This past weekend, I noticed that despite his prominent billing with the other Billys on the poster outside the theater, he is still listed as the Billy uderstudy in the Playbill.
Also, are they going to cast a new understudy?

He is the rotation, but he is still an u/s. He is on for Tall Boy tonight.
I doubt the "decision" of how the boys could be considered for BE had little to do with Tommy's add. I was under the impression that it only mattered as of Opening Night. Since Tommy wasn't on the rotation AT THAT TIME, he would remain ineligible.
I'm sure I will be corrected if I'm wrong!
Dramamama is right. He would have nothing to do with Tony eligibility, seeing as how he was not in the rotation on opening night.

Playbill's article confirms only the three original Billys are eligible for a joint Tony nomination.
