Does anyone know a way to write to a performer who isn't in a show? I felt like sending it to the agency was weird and didn't know any other addresses...
Through their agent or management would be the only other way.
I'm curious as to what you thought was any other sort of possibility.
I though some of them would have a P.O. Box or something
If they've just very recently left a show, you can sometimes still write to them at that theatre. They'd eventually get it.

Can you elaborate on the performer's identity? I imagine that will have some kind of impact on the right way to approach this.
If it's a mega star, there will usually be an address just for fan mail you can send it to or sometimes the official fan club (if there is one) can actually forward on your letter.
I would discourage you from sending a fan letter to the performer's agency as it will probably just get discarded, unless the performer is a star. In that case, the performer might have an assistant who handles all fan mail. If that applies here, the agency will usually forward it on to that individual.
If the performer has a rep or publicist, however, you're better off to send it their way. But not to their agency.

Just Google them and find the info for their publicist, manager, or a Fan Mail address. They're all big enough names to have their own site with the info on there. I did some of the work for you with Laura.
Would there be any use in sending letters to them through Actor's Equity? Just a thought.
Benanti and McDonald are also active on Twitter, and might respond if you simply tweet them and ask. And isn't Finneran going to be on a TV show? Could you send a fan letter to the production company or studio where she'll be filming?

Just send a copy to every theater in NY and wait till they do another show there...that way it will be waiting for them when they eventually arrive! :)

Why don't more celebs tell us their post office box numbers?
Because they don't want to have to dig through piles of fan mail to find their telephone bills.

I don't think most b'way actors recieve enough non-show fan mail to warrant having a separate po box. And even so, how would they get word out about it?
