Does anyone know of any community theatre groups that rehearse and perform in Manhattan?

there is no such thing as community theatre in NYC--it's either Broadway, Off Broadway, or Off-Off Broadway--however, there are groups that are non-Equity and non-paying to be sure. :)

So if you're an "amateur" who wants to perform, you're out of luck, basically?

Not necessarily. But, I bet it's a completely different experience for kids growing up in NYC then for the rest of the country.

It would be awesome to hear from folks who grew up in the city and performed. I honestly don't know the whole scoop.

I did it all the time when I lived other places, but I've lived here 16 years and have not heard of any. I know they're in the outer boroughs, but can't find any here.

Aren't the Gallery Players in Brooklyn kind of a community theatre?

nope. They're actually quite a good off-off-bway theatre. They use lots of Equity actors on the showcase code, of course.
