I would guess it wasn't eligible. I'm not sure anything at the touring houses are eligible unless it's a sit down. I'm pretty sure war paint was eligible because it was at the goodman so the producers are based out of Chicago while the producers of spongebob are based out of New York.
Ride the Cyclone is headed off Broadway soon if I'm not mistaken. Looks like it's at MCC in November and December.

I was pleased to see October Sky getting some Jeff nods as well. We really enjoyed its first iteration in Chicago.
Something I just noticed in that article is that Kevin McCollum is supporting it. I wonder in what capacity he is supporting it.
I wonder if he has any plans of transferring it to Broadway. Though, I think the show is too small for a Broadway house.
Strange to see nothing for The Flick - didn't see it so can't say whether it deserves its acclaim or its snub here, but it transferred to the National, for God's sake! Only caught a couple of eligible shows at the Goodman, Steppenwolf, and Writers, but even of those I saw these nominations are puzzling. Nothing major but Supporting Actress for The Sign in Sidney Brustein's Window, one of the best shows I've seen in a long time; Between Riverside and Crazy over Mary Page Marlowe; the truly awful Death of a Streetcar Named Virginia Woolf in Best Ensemble... Oh well, happy to see some love for Arcadia, I guess.
