I have recently falled in love with "Some Things Are Meant to Be" from Little Women. I also love "A Little Fall of Rain" from Les Mis and of course "For Good". And I really think the Goodbye songs from Spelling Bee are my favorite to listen to!!

I don't know if this is really a "Good-bye Song" (I've never seen this show) but I've always considered it as one:

"we'll meet tomorrow" and the reprise of godspeed titanic from Titanic
technically a movie, but "saying goodbye" from the muppets take manhattan

"Goodbye, Love" from Rent has never failed to bring me to tears. I also love "I Could Never Rescue You" from The Last 5 Years and "For Good" from Wicked.

"Everygoodbye is Hello" from "john & jen" and "Epilogue" from "john & jen" the last one is heart-wrenching...ooooo

What about " And I am telling you I'm not going" from DREAMGIRLS? Sort of anti-goodbye?

"Hard to say goodbye" is also a favourite!

"Never met a man I didn't like" - WILL ROGERS FOLLIES is a goodbye moment and was VERY moving on stage!

It's only the second song in the show, but it is a great goodbye song. "Think How It's Gonna Be" from Applause.
