Despite solid reviews, this is an incredibly competitive season for plays so Peter and the Starcatcher is definitely not a front-runner. It will probably be nominated but its competing against One Man, Two Guvnors which just received near-universal raves, the critically acclaimed Other Desert Cities, and the Pulitzer Prize-winning Clybourne Park.
I really think those four will be the nominees but Peter is probably the least likely of the four to win. This is an incredible season for new plays. It will be very exciting to see how it all turns out.

Must the Tonys have only four nominees?
In 1956 there were five Best Play nominees.
In 1975 there were six, or even seven! (It's complicated; look it up.)
So in 2012?...

We have such an amazing season this year! I really hope Venus in Fur and Peter and the Starcatcher are nominated. Other Desert Cities was excellent, too...
In any case, it makes me smile to think about how lucky we are to have such an awesome set of shows and for so many actors to be employed doing creative, insightful, and moving theatre. :)
