I really regret not picking up a T-Shirt from Great Comet while it was playing. I live in San Francisco so I'm looking to buy online and since the show is of course no longer running I can't exactly buy from the website and a google search lead me mostly to fan-made shirts on etsy and redbubble. Am I out of luck?

Usually closed shows will have leftover merch online somewhere - Playbill, broadwaymerch.com, Lincoln Center site, etc. Or at Broadway Flea.
For Comet, however, everything sold out pretty quickly because of the huge fanbase and sad demise of the show. By the final performance, a lot of merch was gone. Even a week before it closed, a bunch of stuff (caps, mules) was sold out. Their online merch shop is closed too. At this point, your best bet would be secondhand stuff on eBay or etsy.

Yes, but it will be different from merchandise from the Broadway run and exclusive to Japan - just as Cats, Aladdin, and Lion King merchandise over here is different from the Broadway versions. Comet in Japan is a long ways away - you should keep your eye out on eBay or post in Facebook trading/selling groups.

For comet, save an eBay search of "Great Comet T-Shirt"! I also had been looking for shirts from the Broadway run, I even backdated their merchandise website but there was none to be found. Then I used eBay and saved the search, and it only took me 2 weeks to find the shirt with all of the characters and prologue lyrics official shirt! To check if it's official, the tag says "Natasha Pierre and the great comet of 1812" and usually is unisex. Also I know lots of people here list old merch periodically, so check here too! Good luck in the hunt.

This might not be helpful since you live in SF, but the market place at BroadwayCon and the Broadway Flea market are great places to pick up closed show merch. Maybe check the BroadwayCon site for a list of vendors from last year and check out their sites?

I'd like to get something from War Paint. I wonder if they had enough extra merch for it to show up at the Flea this year. I didn't see anything last year but sometimes there's a delay.
Comet did an amazing job raising money so I doubt there's anything left over.
