How does Soundscan count CDs sold in the lobby if they aren't scanned in a traditional store manner?

That's a great question that I've never thought of before. I went on the soundscan page and found 'According to their website, “Sales data from point-of-sale cash registers is collected weekly from over 14,000 retail, mass merchant and non-traditional (on-line stores, venues, etc.) outlets.'
so it must still have something to do with how they're rung through.

I would guess that they get counted when the merch company buys them from their supplier.
The merch people fill out an inventory form at the end of every night to record what was sold, from what I understand.
