In the original Company, didn't Marta accompany Bobby in the second scene on Susan and Peter's balcony. I saw the revival for the second time last week and noticed PJ isn't in the scene. Am I remembering wrong?

You are correct! I understand cutting the second half of the scene (from the revised libretto, where Peter asks Bobby about gay experiences, which I think is the only clunker in the book), but I don’t know why PJ isn’t in the scene at all. My only guess is for time purposes?
Isn’t there also a scene where a couple comes on to Bobby? Or did I dream that.

BJ isn't the type of guy that Bobbie would bring along on a casual visit. He's a bit seedy, although I find the actor playing him, Bobby Conte, to be quite attractive--in an off-beat way.
I believe the addition of Marta in the scene is from the 95/96 revisions. I could be wrong. The "homosexual experience" dialogue is definitely from the revision though.

To add to a Company question, I always wondered why in the current revival they changed "analyst" in one song but not in another. Seems like if you don't think analyst is a current word anymore (which it's not) you should change it in both cases.
For reference, in Not Getting Married they changed "I telephoned my analyst about it and he said to see him Monday" to "I telephoned my shrink and he said maybe I should come to see him Monday." However they left "you never need an analyst with Bobbie around" in Side by Side.
No disrespect to my king Stephen Sondheim, but I was disappointed with the lyrical changes in London. They felt too basic to have been done by him. They were improved ever so slightly for Broadway.

I haven't listened to the London cast recording. Any specifics on changes made between London and Broadway?

Also, reading through what I think is the original script, Marta is in the second Susan and Peter scene, and it's completely different from this revival. This script has no dialogue about his trying his homosexual experience, but it does have Marta.
