So for example Sweet Charity I would say is 100% set In New York City, where Young Frankenstein I would say 20%.

Of the shows I know:
Funny Girl: Maybe 60% in NYC. End Act I scenes in Baltimore; much of Act II on Long Island.
42nd Street: Maybe 10%. Only the first and last scenes are in NYC. The rest of the show takes place in Philly.
Hello Dolly: Maybe 85%. Yonkers is not NYC, and that's where the 2nd, 3rd, and final scenes take place.
Mame: Maybe 75%. LONG scenes in Georgia end Act I; an around-the-world tour starts Act II, and a trip to Connecticut dominates mid Act II.
Ragtime: Maybe 20%. Only Tateh's Lower East Side scenes, Goldman's speech in Union Square and Coalhouse's Harlem scenes happen in NYC. The rest range from New Rochelle to Massachusetts to Atlantic City to California for the finale.
Guys and Dolls: 90%. There's one hot trip to Havana mid-Act I.
On A Clear Day: 70% (or 100% if Melinda's British backstory happens in Daisy's head within Mark's analyst's office).
Gypsy: 15%. Only the scenes in Granziger's Theater and the Minsky's strip through the final bare stage for Rose's Turn happen in NYC. The rest all take place across the heartland from Seattle to Wichita to Buffalo.
I gladly welcome anyone to correct any of my errors above.

KISS ME KATE: 100% (please tell me I'm right that the theater is a Broadway house.)
APPLAUSE: 90%
AIN'T MISBEHAVIN': 100%

Just checked the script. It's set in "Ford's Theatre, Baltimore".
