Beauty and the Beast made some other changes also in addition to adding a new song. For example, the wolves weren't always dancers; they used to be animatronic wolves. Also, Mrs. Potts used to poor tea out of her costume. Lumiere's flame on his head lit. The Beast's costume was much more intricate and heavy earlier in the run. Don't know if I've covered them all...
Avenue Q underwent changes as well. Lines were changed here and there. "Purpose" had a new opening arrangement. The "Mix Tape" is now a CD with new lines like "Nice mix" instead of "Nice tape" and "disc 2" instead of "side B." Nicky has an eye mask at the end of "Fantasies Come True" instead of covering his eyes with his hand. The second act has a new opening and "There Is Life Outside Your Apartment" has a new arrangement. A third of both "Schadenfreude" and "The Money Song" was removed. Lucy the Slut's fate at the end is changed. Lots of changes!
Spamalot had some lyric changes.

Unfortunately Avenue Q had changes a few years after their run on Broadway started... aka "Purpose" being made slower and more ballad like.. and cutting some of the very funny verses in Schadenfreude and the Money Song.. probably more things that I have luckily forgotten.. I was very disappointed when I saw those changes.
I know, Boy From Oz had many changes, aka added numbers and rearranged numbers, although I'm pretty sure they all happend during previews on Broadway, and were all done before Opening Night.. Not entirely positive though.

CATS, yes, I revisited Avenue Q a week before it closed and was surprised to see that they changed the "mix tape" to a "mix CD." Kate still sings, "A mix tape, he made a mix tape," but every other reference to a "tape" is removed (calling it a "mix" instead) and, as I said earlier, "side B" is now "disc 2." The prop is also now a CD (duh, they would have to change the prop if they changed the lyrics).

Posted: 10/14/09 at 11:00amThe revisions for 13 were post-Broadway run, I believe. The major changes to the show while it was on Broadway were made during previews, the most significant of which was changing the show from 2 acts to 1 and eliminating 2 big numbers in the process. They also used the dance that had previously existed in Here I Come at the end of the 1st act in Brand New You after the curtain call. But again, all of this was during their preview period. As I remember, nothing was really changed after opening for that particular show.

The Mystery of Edwin Drood. The ending changed every single night.
Seriously though, Dreamgirls definitely belongs on this list. Michael Bennett kept changing Act 2 and I don't think he ever got it to his satisfaction.

I don't know where you might be able to find audio of The Only Game In Town, since it was never officially recorded, but you may be able to find it on "that site".
As for Miss Saigon, the original finale, as can be heard on the London Recording, had Kim singing a song called "The Sacred Bird". When the show opened in New York they replaced it with a new finale called "Little God of My Heart", which I don't think was ever recorded (correct me if I'm wrong). Then later in the run, "Little God of My Heart" was replaced with a new ending that incorporated a reprise of "This Is The Hour", but was simply called "Finale". The ending in its final version can be heard on the Complete Symphonic Recording.

Yeah the action/plot was the same. It was just the music that was different.
