Becco's pastas are great, but if you'll do better across 46th St at DaRosina, the best moderate Italian around as far as I'm concerned. And I'll second Angus MacIndoe and Edison Cafe.
My absolute favorite restaurant in NYC is Buddakan which is at 75 9th Ave, in the Meat Packing District. Talk about drama...the decor and the food are like no other. In the Theater District, I like a place called Thalia on 50th St and 8th Ave.

Buddakan is spectacular. It was also feature in the recent, Sex In the City Film. If you do decide on Buddakan, you'll need a reservation. Ask to sit in the main room downstairs either at the long table (if you'd like to be social and join other people) or one of the several tables/booths in the room.
Know that Buddakan is expensive. Worth it, but expensive.

Right next door, tho, in Chelsea Market (home of the Food Network studios) is CHELSEA THAI
It is inexpensive and delicious. And there's great gelato at the shop at the very end, on the right (not sure of the name)
I go to Chelsea Thai every chance I get -- it reminds me of the food I had in Thailand, especially the fat noodles (not sure of their name, I think they may be #4)

I've stayed at the Edison several times (yuck) and never eaten at the cafe. I'll have to keep that in mind.
I like Becco's too.
And if you are in Brooklyn for any reason, there is a good family friendly yet yummy place called Two Boots. It's a mixture of Italian and New Orleans type food.
S'mac has already been mentioned...and I HEART it!
So, I have to add Kashkaval. It has become a staple of mine. It is close to the theater district and a good time, especially after a show for a good discussion over a show just seen with a bottle of wine (if that is your forte), fondue, and Med cold plate! A warm feel...very rustic European.
StockardFan, there are Two Boots all over Manhattan (if we are talking about the same place with great pizza with LA flair)! I've been to the one in Grand Central and loved it.
If you're looking for fast food I would highly recommend Pop Burger. It is located right across the street from FAO Schwartz. Some of the best burgers I have EVER had. And GREAT chocolate milkshakes.

If you want true Thai, go to Wondee Siam on 9th between 52nd and 53rd, this is the closest you will get to true Thai cuisine without being in Thailand. My friends born in Thailand go there all the time, it's super small, only about 5 tables, and super inexpensive.
Another good place not already mentioned is Serafina next to Spring Awakening, it's a chain in NYC, but they have great italian food.
Pietrasanta, Brooklyn Diner, West End Cafe, Hallo Berlin are other notable mentions in the theatre district.
