omg I can't believe I forgot Something Just Broke! I choke up every single time I hear that song.

And Gothampc is right, Solomon Song, Pirate Jenny, the Tango song, A Call from the Grave and Ballad in which Macheath Begs All Mens' Forgivness from Threepenny Opera are all pretty gloomy

"I Don't Care Much" (Cabaret) has been mentioned several times, but I find "What Would You Do?" just as devastating in its way.

"Little Lamb" from Gypsy has always gotten to me. When I saw it performed in the Peters revival I nearly started crying - and probably would have if the lamb hadn't spent most of the song trying to get away. lol
