"Muddy Water" from Big River
good call on many of these...not so much on others!
the only ones off the top of my head that haven't been mentioned:
Come To Jesus - Myths and Hymns
The Riddle Song - Floyd Collins (one of the best male duets ever)
What Would I Do? - Falsettos
"Absolution" - Bare
"Bare" - Bare
"Best Kept Secret" - Bare
"Cross" - Bare

Wheels of a Dream should have been the first mentioned. Easily one of the most powerful songs I have ever heard.

You Are My Home- cut from The Scarlet Pimpernel. I was upset that they cut that song...it's gorgeous.
I Will Never Leave You- frm Side Show. I like it for the same reason I loved YAMH, it shows that though lovers may come and go, your family will ALWAYS be a part of you and always be there for you (in these instances anyway).
As for love duets, I love "How Could I Ever Know" from Secret Garden.
