Regarding the gay metaphor, I think Patti Lupone's subplot is supposed to bring that into focus. The season starts with the understanding that witches are being hunted down and persecuted for the way they were born. The new neighbors, ultra conservative Christians, move in and demand the witches who were there first never come anywhere near them because they're automatically evil. Lupone doesn't believe there can be such a thing as a good witch until Nan helps her reach her son, making her the one witch the proves the exception to the rule. See, she doesn't hate all witches; her best friend is a witch. That doesn't mean they aren't automatically going to hell.

Cordelia's imagery is important to the reading, too. She tells her students to hide in the shadows and pass in real life. Don't develop your powers so that you can't be persecuted. Pass for human, not witch. Don't draw attention to your abilities because being a witch means a lifetime of persecution. The final episode has her calling for every witch to come out of the darkness and embrace their true identity.

It's also a Ryan Murphy show, so everything and nothing makes sense. It's pop culture pastiche pulled from horror, history, and current events. Remember Anne Frank popping up for no real reason in Asylum? Or the tearjerking in Murder House? FX is letting Ryan Murphy run around like a kid in the candy store and we all reap the benefits with one howler of a horror series predicated on amazing actresses chewing the scenery.
