Probably Flower Drum Song. I hear that since it came out in 1961 that West Side Story GREATLY overshadowed it.

I think the problem with Hello, Dolly:
1. film is too long
2. 1969 was not a good year for film musicals [see DARLING LILI, GOODBYE, MR. CHIPS]
3. Matthau a stiff.
4. Irene Malloy a bore; should have been Ann-Margret
5. The film does not really seem imaginative from a directing point of view.
Many complain Barbra too young; hell, she gives it oomph! If not for her, who would have starred? Debbie Reynolds?
ON A CLEAR DAY is good although someone should take the time to find the cut material.
LILI from 1953 is outstanding and might be on DVD in 2006. More of a drama with music than a musical per se.
FLOWER DRUM SONG does not sit well; seems awfully cliched and assembly line in approach.
DANCER IN THE DARK
and to some extent--HEDWIG AND THE ANGRY INCH
i never got into either. DANCER was creepy and I did not care for HEDWIG.
South Park:
I know that it is a cartoon, but the music is amazing.
And the movie is hilarious.

I've always felt "Bedknobs and Broomsticks" was very underappreciated.
It's always stood in "Mary Poppins" shadow and never got the glory MP did......although it's just as good as if not better. ( I personally always enjoyed BK&BS more than MP)
I like the film version of "Thoroughly Modern Millie." I think it actually got a few Oscar nods? But it falls under the radar when most people think of Movie Musicals.
"Little Shop of Horrors." It's considered a Cult Classic, but I think it's one of the best movie musicals.

The Happiest Millionaire is one that comes to mind.
My cousin Sylvia had a copy on VHS and we used to watch it as kids all the time.
It then went out of print for years.
In 1999 Anchor Bay Video released an unedited version on DVD.
I picked it up and fell in love with it all over again.
It has a great cast: Fred MacMurray, Tommy Steele, Greer Garson, Geraldine Page, Lesley Ann Warren, John Davidson and Gladys Cooper and a nice score from the Sherman Brothers.
