According to an in-depth piece on the Glee finale in The Hollywood Reporter, the scene was filmed at downtown L.A.'s Million Dollar Theater.

The scene where Matthew Morrison sang (beautifully) was in the Belasco...My mother and I pointed out the seats where we sat for the last perf of WOMEN ON THE VERGE.

The Nationals performance was most certainly in LA - I remember on the facebook fan page, they offered fans in the area to play the audience members.

quizking, if we're referring the same scene, the exterior was the belasco, but the interior was absolutely not the belasco, i noticed it without even referring to the article. but in any case the hollywood reporter was there:

It's a two-unit day back in Los Angeles: while the girls shoot a hotel-room scene at Paramount, Morrison is the solo star of a reflective moment. His character Will, standing alone on a Broadway stage (re-created at downtown L.A.'s Million Dollar Theater), ponders the age-old question, "What if?" with a song -- his own. It's the first time Glee has incorporated original music by one of its stars, but "Still Got Tonight," off of Morrison's debut album (out May 10), presented the perfect sentiment. "It's about aspiration," Murphy says. "We've seen Will be this dreamer."
