Alphabetically...Broadway cast version first (unless it debuted in London first), then any revival cast, followed by the foreign cast versions (OLC version first), followed by any studio cast versions and finally the soundtrack recording if it was made into a film. Then there's the off Broadway and off off Broadway section. Then a section for orchestral music composed by Broadway related composers. The next section is for Broadway related benefit concerts (A.P.L.A., S.T.A.G.E., etc.) Finally I have a section for theater related music which includes the "Lost In Boston"/"Unsung Musicals" series. I use to have a section devoted to Broadway related vocalists like Barbara Cook, Streisand, Carol Burnett, Michelle Lee, Diahann Carroll, Tammy Grimes etc. but it got kind of hard to catalogue so I moved all vocalists into another room.
Alphabetically by show title, then chronologically if revival (soundtracks mixed in)
If it was a staged show--it goes with the above. I put recordings by Broadway performers with other vocal/standards recording artists (Frank Sinatra, Tony Bennet, Barbra etc.)
My cast recordings and Broadway related people are together. Certain sections are organized depending on how I judge the CD. For example, I have my Bernadette Peters CDs, and with those I have whatever cast recordings she is part of organized by year from oldest to most recent.
Same with my Barbra Streisand CDs because she has the most CDs in my collection. Those are organized by year BUT, all cast recordings go first, then by Soundtracks, then her regular CDs.
For cast recordings that I do not organize based on who is in the cast, I organize those by color. I used to organize by which ones I listened to more often.
I also try and keep any autographed CDs in the same general area.
I don't ! I have them stacked in a bookshelf in my bedrrom. I know where ever single CD is though, so I don't need to put them in a certain order (I think it's more fun that way!) To give you an idea how random I keep my CDs, here's the order of the first 30 CDs on my shelf:

All mine are arranged chronologically. If it is a stage show (Elaine Stritch at Liberty for example) it goes under the year it was first performed. If it's a solo album (Audra McDonald), then it goes in a different (much smaller) section which is organised along similar lines to Glindafans...

Alphabetical order. If I have multiple casts of one show, it goes chronological. I have my movie soundtracks in a separate section, and then other artists CDs in still another section. I'm a wierdo for order like that.
