Every now and then there’s a film that’s like a “making of” for a different film. Besides Shuffle Along, i can’t really think of any musicals that is about the making of another musical.
Am I missing them or do they just not exist?
If you could create a musical like this, what show would it be about? I think a musical about the making of Spider Man would be interesting.

The Blu-ray of the Miss Saigon 25th Anniversary Performance comes with a second disc containing a "making of" video entitled "The Heat is Back On: The Remaking of Miss Saigon". Unfortunately, the second disc is not region-free so it doesn't play in typical U.S. machines.

Every Little Step
Came out a few years back. Documentary about casting the Broadway revival of "A Chorus Line". Really good film!

42nd Street's book is the story of a fictitious musical, "Pretty Lady", and Kiss Me, Kate falls in that category, to a degree. ...and Something Rotten. OH... and [title of show]
(But all fictitious)

A Broadway Musical (book by William F. Brown, lyrics by Lee Adams, and music by Charles Strouse) is fictitiously based on the making of the musical, "Golden Boy".
There are plays about the making of plays (I can think of two), but musicals? This is a tough one, Jorge!

Say Darling from 1958 based on Richard Bissell's semi-autobiographical book about his experiences during the creation of the musical The Pajama Game (which was based on his novel 7 1/2Cents.

And a Chorus Line is at least about the casting/auditioning of a musical.
And, really, I don't see it being something that is in high demand: a musical about a real musical. Shuffle Along had a lot of social and political things that made its "making of" dramatic. Most shows don't.

Curtains is 1/2 murder mystery-1/2 creation of a new musical (Robbin' Hood), although neither half makes a lot of sense...

There are a number of musicals about the making a musical or musicals. In addition to those already mentioned:
R&H's ME AND JULIET
R&Hart's PAL JOEY
Large parts of SHOW BOAT
The "revisal" of R&Hart's BABES IN ARMS
DAMES AT SEA
LITTLE MARY SUNSHINE (IIRC)
Parts of PHANTOM OF THE OPERA, et al.
But if the OP is only looking for musicals about the making of another real-life musical, then the only ones I know of have been mentioned: SAY DARLING and A BROADWAY MUSICAL. Both were flops.
One recalls the words of David Merrick: "The public doesn't care about the real lives of show people."
