One thing that I never understood was the story Matlida told about Miss Honey's parents. How did she know what happened before she even met Miss Honey? Was it somehow related to the "powers" she had that she just knew Miss Honey's story before she even met her? I don't really understand it.

She just thought she was making up a silly story, but little did she know she was telling the story of Miss Honey's life. Your question is answered during the scene after "My House"

At the beginning of the show matildas parents call themselves an acrobat and escapologist so I'm assuming that's where she got the idea from.

You may be taking it too literally. The idea is that she and Miss Honey share an emotional bond, tied by their shared history of abuse and desire to help each other, and this manifests in Matilda's storytelling. It's a plot point based more in emotion than logic, like the ending of Sunday in the Park with George.
However, if you need a more literal answer, it is also possible, as you mentioned, that it is part of her psychic powers, just like her telekinesis.

It is extremely odd that her parents first mention that they should be an escapologist and an acrobat..and then it winds up being the occupation of Miss Honey's parents. Because Matilda tells the first story introducing the acrobat and escape artist right after her parents' comments...so actually she gets the idea from her parents, rather than her ESP or any psychic ability to see into her teacher's life (who she had only seen and not even met yet). But then it becomes part of Miss Honey's story as well.
It doesn't really make any sense ...because it would seem that her parents are also able to contribute to her story...and that's not the intention. To me that's a flaw that I don't agree with. I would not have had her parents use those terms.

Maybe..but I don't really think so. I accept a lot of stuff at face value without thinking too hard to make it fit in... It hasn't prevented me from enjoying the rest it or going with the magic/ warm feelings as written....but I would not have written this particular element this way. I personally think it takes a little away from the Matilda-Miss Honey connection. Just my opinion.
