Too many to choose. But some of the most moving songs I've heard are:
"Lily's Eyes" (Secret Garden)
"You'll Never Walk Alone" (Carousel)
"Petrified" and "Il Adore" (Taboo)
And this really isn't a song, but at the end of Phantom, when the Phantom sings "Christine, I love you", that always gets me.

"Make Me Happy" - The Wild Party
"I don't know how to love him" - JCS

No one has metioned One Song Glory? The first time I heard it... I never cry at shows. But something in the passion and the way Roger just condemns himself to a meaningless death just moved me. It hit me so hard, that this guy with his whole life still to come was going to die and fail everything he ever cared about. I can't even phrase it well, but that song introduced me to new emotions. I'll Cover You: Reprise it glorious and sad, especially when they line up again and leave a spot where Angel was supposed to be. It really solidifies the impact of his death, there's a hole in the line and a hole in their hearts.
Petrified and Il Adore from Taboo, absolutely. For Good was something I really needed to hear at the time I saw it, and it made me sniff a bit. The end of ttB is perfect, the way Jonathan is so afraid of getting older, then he sings about what you do meaning more than what you say you will and sits down at his piano and plays Happy Birthday. He just accepts and embraces the next stage of his life, and I loved that.

and please don't laugh, but when done properly, the finale of "Godspell" (Prepare Ye/Long Live God) can be terribly moving also.

In His Eyes is a GREAT pick. Linda is Amazing. I'm going to say I Don't Know How To Love Him from Jesus Christ Superstar. It always seems to do something to me.

Well, if you were born after 1980, then yes, you're going to think of songs from more recent musicals. Cliche or not, RENT speaks to me.
That said, I also adore "What I Did For Love" (ACL), "No One is Alone" (ITW), "You'll Never Walk Alone"...
I just happen to be moved by many songs from more recent shows. That's just me and I'm in my early 20's.
