Heathers is based on the great 1989 (non-musical) movie featuring Winona Ryder and Christian Slater. I’ve never seen the musical do not sure how closely the show adheres to the movie, but if you’re considering it, checking out the movie might be helpful.
Runaways was on Bway in the late 70s, I believe.
Another show to consider: The Me Nobody Knows
American Psycho is totally INAPPROPRIATE for teenagers to perform. Pippin IS a great show for HS kids.
I also suggest "Passing Strange". It doesn't require sets and it would be really cool in one of those locations.
Loved HEATHERS but I don't think it fits into what you are looking for. Although, a good location and different staging could possibly pull out the darker side of the show.

Along with Heathers and American Idiot, I'd suggest you look at the musical Cruel Intentions. It is based on the 90s movie which stared Reece Witherspoon and Ryan Phillipe (and before that the classic Dangerous Liaisons). The show had off-broadway / LA / Edinburgh Fringe runs in the past couple of years. Not sure about it's licensing status, but it's worth checking out. Have you considered "Bare - A Pop Opera"?
It's a rock musical with a big ensemble of mostly younger roles and deals with heavy topics like homophobia in religion, body issues, teenage pregnancy and drug abuse.

Another you might want to consider is Dogfight. Terrific Pasek and Paul music based on a movie by the same name.
PASSING STRANGE does partially take place in Amsterdam...
But I would also recommend listening to the Original Off Broadway Recording of BatBoy (London Recording is very cartoonish).
