I usually grab something to eat at Cranberry Deli on 45th street. Right next to Hotel St. James or St. James Hotel(whatever it's called). It's relatively cheap and pretty good. Other than that I eat at McDonald's because I'm always broke. LOL.

there is a place called John's Pizza across from the Broadhurst theater. They were featured on food network since the restruant is an old church or something and has the entire roof made of stained glass
although not McDonalds cheap, its extremely affordable. A pizza is about $11 which can feed both of you. plus its about as upscale and classy as you can get for such little money.
so going for value AND experience, i'd say here.

There's a place called Renaissance Diner on 9th avenue (and I believe 50th). Large portions, good prices.
There's also a Mac & Cheese place right on 7th Avenue (and 30th or 29th) that's relatively cheap too...
Nothing around Times Sq is that cheap either, but the suggestions offered by the other posters are pretty good.

Renaissance is on 9th at 52nd and the service is horrible. I live a block away and it's just not worth the lousy service. A new fave is Lime Jungle on the west side of 9th at 53rd. Really fresh fun mexican food, reasonably priced and frozen Sangria...yum!
Careful on weekends, especially Sunday if you are out for a breakfast thing and you get a late start..some places, like the Stardust stop serving breakfast at 10:45AM...CRAZY..it's friggin NYC for gosh sakes! Same with Juniors.

For breakfast there is a place called smiths on 44 and 8th very cheap. If you looking for a nice place for dinner one night there is the hour glass tavern my friends own it u can get soup or salad nice dinner and desert for around $24. Edison hotel coffee shop cheap.

There's pretty much cheap food everywhere in Manhattan. I love all those different pizza places that are everywhere.

Can you guys give more input on the best breakfast on Times Square (besides the ones mentioned)?

If you like bagels (every type), and good spreads, the tiny bagel joint across from the Shubert theatre. Cheap, delish, good coffee, too.
(west 44th nr bway) is really good. It's take out only, though, but you can bring the stuff back to your hotel (don't know if they deliver).
Big breakfasts, don't know, except the Edison is always a deal for your bacon and eggs type thing.

Lime Jungle is reasonably priced, and they serve the empanadas from Empanada Mama, they are SOOOO good, and SOOOO cheap. They have these amazing spicy stuff to dip them in, just fabulous.
I didn't care much for their frozen sangria though, I prefer my sangria on the rocks I guess.

Applejack Diner is down Broadway, just north of the Ed Sullivan Theater (Letterman's theater) its got a huge menu and low prices.
