Every show has its pros and cons. Shuffle Along and Hamilton are both very good shows each deserving of a nomination. But, no. lol

I saw URINETOWN in stock and quite enjoyed it. But I think using its loss of the Best Musical Tony as the basis for some sort of complex theory of Tony voting is misguided.
It's a nice show, but it's a nice, college show at best. It's a burlesque of Brecht & Weill's early musicals, just as THE BOYFRIEND and DAMES AT SEA are parodies of other entertainment forms. All three shows are quite delightful, but none is exactly what you'd call "serious".
Nor is MILLIE, of course, and that's why URINETOWN won the awards it did. No really important contenders that year.
To repeat, I love all the parodies named above, but I don't confuse them with "grown-up" shows like COMPANY or EVITA. I particularly liked URINETOWN because I know THREEPENNY and MAHAGONNY well.
Put another way, URINETOWN is what PIPPIN might have been had Bob Fosse not gotten his hands on it: Stephen Schwartz' unofficial undergrad "thesis".

The Tonys this year will be a big ol' bore. Hamilton will win everything - even thought the design awards should go to other people.

I found Both shows quite dreadful, and felt they were both a non event but the answer to your question is no, the Tony committee had already made up their minds when they saw that Hamilton was not going to be taken off the ten dollar bill earlier this month. Hamilton will win best musical and I think Alex Brightman will beat out the Troll for Best actor in a Musical, he certainlty deserves to

This is ridiculous. For a start, there are all the play awards, the award for revival etc.
Then there are all the performances, of which only one will be from Hamilton.
As for the awards it's eligible for, it's obviously not going to win leading actress and it will most likely miss out on a few more too. I don't think it will win all the design awards but even if it did, those happen in the pre-show so you wouldn't have to be 'bored' watching Hamilton win them.

Shuffle Along has a GREAT shot at choreography, good chance at costumes, and good chance at actress, because it's Audra. (Is she being considered a lead or a featured?)

This is definitely true. Chicago received mixed reviews when it first opened and only ran for less than a year. The revival and movie greatly helped Chicago. Even West Side story, although successful, was greatly helped by the movie to receive the reputation it has now. Gypsy's reputation as one of the best musicals has built over time.
