I've got a ton, but here's my most recent one:
I was staring at the Miss Saigon logo, when suddenly, I had a revelation:
"... OMG! It's a helicopter!!"

I listened _religiously_ to "Aspects of Love" for _years_ without picking up on the implication that maybe, just maybe, Alex is Jenny's real father.
I can't tell you how much more sense the character motivations made when I realized that. In my defense, no-one ever comes out and says it (Alex's "We _are_ just cousins" and "unnatural" comments are probably the strongest implications, and they're pretty subtle...)
Still, I considered this my second favorite show of all time for about five years before Stephen Citron of all people pointed it out...
Boy, did I feel stupid.

Every time I listen to La Vie Boheme (A or B), I discover something new.
It took me a few listens to figure out that in "Next to Normal", that Diana was being hypnotized during "Catch Me I'm Falling"

I remember listening to rent way before the movie coming out and being too young to understand half of the references in La Vie Boheme. I ended up asking my dad what S&M was. Looking back on it I can't help but realize how embarassing that was/is.
I had an oh duh moment as soon as I heard the opening of Legally Blonde because it sounds exactly like Comfort and Joy from Bat Boy. Now I can't listen to Ohmigod You guys without hearing bat boy. Thanks Larry O'Keefe!
I didn't realize that, that Gabe wasn't singing "Catch Me I'm Falling" until I saw it last Thursday. I felt so dumb. I thought Diana was literally walking to a room. I thought Gabe was leading her there to make her loose it and go crazy. I think both Arron and Louis sound the same when they sing. ::palm to forehead majorly::
And I always wondered if the movie in "Didn't I See This Movie" was a real one. I just found out it was today. lol
Off topic: Sondheim repeats crap all throughout his musicals too. It isn't just Webber.
On Topic: I first experienced RENT by the cast recording and I always assumed that Mimi and Maureen were the same person, but two personas. Don't ask. lol

SAME.
When my school was doing Crazy for you this year, a week before the show, i realized that Zangler was the "old chap" they saw on the train who "frankly" didn't look like he was going to make it. Though granted, when I explained this to people, they hadn't realized this either.

I was just listening to Les Miz last night, and during 'One Day More' when Javert sings the lyric,
I will join these little schoolboys,
They will wet themselves with blood!
I JUST caught the 'with blood' at the end. I had never even heard the 'with blood till then'. I had always heard it as, 'I will join these little schoolboys, They will wet themselves...ONE DAY MORE'.
I was in a production of Bye Bye Birdie last month, and the vast majority of the cast had no idea that Lou was a dog until closing night.
I just learned what the words in the verses of America are. I thought "immgrant" was "eee-meh-meh"
