We would like to see SR this Saturday afternoon and will be heading down to the 911 Memorial Friday morning. If we show up at the booth around 12:30, is it too early for SR tickets (I didn't know if the wait until later to see the Saturday matinees.

No 12:30 is not too early for matinee tickets - Saturday matinees begin at 2:00 so that only gives you an hour and a 1/2 to get your tickets at seaport TKTS and get to the theater (which is do-able). Or you could go straight to TKTS in Times Square. I think you'll find plenty of Something Rotten tickets available at either location - it's a huge theater and it is NOT selling out...

Yes, Saturday matinee tickets are sold on Fridays at Seaport.
Download the TKTS app to your phone and you will be able to check in real-time what is available at which location. Assuming SR is available at the Seaport, definitely use that location instead of Times Square. There was literally NO ONE IN LINE when I went last week - and you compare that to the insanity of Times Square's location...eesh.
But yeah - get the app! And the Seaport is like a 15 minute walk from WTC. Super easy.

You could also book tickets in advance for very reasonable prices

As of March, they were also selling lottery loser tickets for $49. I got great mezz seats this way about thirty minutes before curtain (and got to skip the line to get in). I've seen it twice from the orchestra and twice from the mezz, and I think mezz is preferable for this show.

My own personal experience with the Seaport TKTS is that the seats are not as good as the ones sold at Times Square.
A lot of the theaters release better seats that were not sold right before the actual performances...so you can find those at the Times Square TKTS. I have gotten amazing seats maybe 1/2 hour before the performance starts....especially if you have an open mind about what show you want to see. I don't usually get there early to stand on those long lines..an hour before is the earliest I have gotten there.
When I have gone downtown and gotten them a day early, the seats have never been as good as the Times Square counterparts...

I too have observed this location does not have as good of seats as Times Square. The best seats I've gotten at Times Square are primarily the ones I've gotten in the hour before curtain (when the line is not bad).
Also keep in mind if you buy at TKTS, you can skip the line for a week by showing your receipt or ticket stub.
