I think most stage shows develop pacing issues when viewed through a filmed recording. The quiet moments come across as poorly paced. On stage, the energy from being there live creates the mood for those scenes. In a movie, those similar quiet moments are usually underscored to create the mood. Remove it, and it's boring.
Plus, the longer a show runs, the more the replacement actors deviate. Chicago is the worst offender, but I'd say Phantom is a close second. While the Managers, Carlotta, and Piangi ham it up, the ballet girls' fear of the opera ghost is played for laughs. And the Phantom often comes dangerously close to becoming a cartoon villain.

Merrily We Roll Along. Amazing score, but I've never seen a production where the book works.

Two shows I thought of since starting this thread:
Joseph - Such a fun show to listen to, but since most of the songs already describe what's happening you don't really have to see it.
Hair - I love listening to Hair, but when it comes to seeing Hair I always have a feeling that the people on stage are having so much more fun than I have.

There is obviously subjectivity here, but for my money, the following immediately came to mind:
Chess (On the the best scores ever for me, saw two boring productions and a decent one (at the Signature in northern VA)
Merrily We Roll Along (Only saw two productions...the original (as bad as the legend) and on in Boston five or six years ago. It was much better, but still not as good as listening to the OCR)
Mack and Mabel (great score, deadly production)
The Roar of the Greasepaint (great score, show simply too 'precious'
On a Clear Day (not a great score, but infinitely more enjoyable than the show)
Fun Home (loved the score, disliked the show a lot)
The Band's Visit (loved the score, found the show lethargic)
Titanic (Great opening, downhill from there)
The Great Comet (I thought the staging was a terrific gimmick; even with the staging, I think it is better listening to than seeing, at least based on my viewing of the original production. That may be due to the fact that I appreciate the score the more I hear it).
SITHWG: I have never enjoyed the show as much as the recording, regardless of the production. I have always found that Act 1 dragged; I have loved AND hated different stagings of Act 2. Hated the original Act 2, loved the version at the Roundabout, for example.

Beetlejuice. Love the recording, but was bored by the show when I saw it.
Couldn’t agree more with the comments mentioning Chess. I’m surprised it wasn’t the first show mentioned in the replies. Such a phenomenal score it’s a shame no one has ever figured out how to stage it.
Also Jekyll and Hyde. Great concept album with a production and book that couldn’t capture the same magic.
