Also, "Days of Plenty" from Little Women always gets me choked up. At that part, "so believe that she matters..."
"Somethings Are Meant To Be"
"Are You Still Holding My Hand" from Bright Lights, Big City
That's not just sad, it's devastating. The first time I heard it was at 5am and I just wanted to go wake up my mom and tell her that I loved her.

A lot of the ones I want to say have been suggested already...
I'd like to add "Enchantment Passing Through(Reprise)" (even though its incredibly short) and "Easy As Life" from Aida...
"Finale" from Wicked always gets me... right at the end with the "I have been changed..." "NO ONE MOURNS THE WICKED". I cry there. Also "I'm Not That Girl".

Pie Jesu - ALW from Requiem - Sara Brightman & Paul Miles Kinston. I can't explain it...I don't even understand half of what they are singing...but its very sad...the music is incredible sad.
Is that version of Pie Jesu the same as the hymn? Because the hymn is a beautiful song, I was in a choir and these 2 boys performed it once.

A couple more.
"Bill" from Showboat in the 1994 revival version by Lonette McKee. There's a depth of sadness to it that isn't really as strong imo in Helen Morgan's version.
"Make Them Hear You" from Ragtime. I'm not sure why this song isn't mentioned more, because it truly is amazing on stage. I suspect it might be that the cast recording version is a bit more stylized. I much prefer the version from the 1996 single-CD recording. It routinely brings tears to my eyes.
"Send in the Clowns" from A Little Night Music, but it really depends on the singer. There is a video of Judi Dench singing it that was aired on a Bravo show about her (maybe "The South Bank Show"). She's not much of a singer, but the version was heart-rending.

I am sure it is, and it is beautiful, but it never fails to bring tears to my eyes...playing it now in fact.

I can never listen You're There, We Live On Borrowed Time
and I'll Be Here With You (written by David Friedman) without crying.
How about "I Will Never Leave You" from Side Show--there are a lot of sad songs in Side Show. For some reason, I got the most choked up I have ever gotten at a show in Little Women during "Some Things Are Meant To Be". And what about "Far From the Home I Love" from Fiddler, and "I'd Give My Life for You" from Miss Saigon?
"Petrified" -Taboo
"Do You Know What It's Like" -Zanna, Don't!
"See Her Smile" -TTB
All 3 of them make me cry hysterically, though I don't know why.
