What comes to my mind is a chord on "lonely" in "Is it really me?" from 110 in the Shade, a beautiful harmony indeed.
City of Angels has wonderful ones!

I also like the multi-part harmonies in some songs.
Has anyone heard the song "Imagining You" from Birds of Paradise? It sounds so beautiful. It has 8-part vocal harmony in that. Sighh.
Also the 4-part harmony in "Unlikely Lovers" from Falsettoland, as well as the harmony in "Octet" from LitP. It has four people singing in 4-part harmony, interspersed with the priest and Clara in unison. Wonderful stuff. I also like "At The Sounding" from Saturn Returns.

The end of "A Step Too Far" from AIDA.
All the chorus parts in WICKED and ALL SHOOK UP.
Les Miserables as well.
One of my favorites is from Avenue Q, in "I Wish I Could Go Back to College"... the part about the computer lab.

LES MIS Finale between Fantine and Eponine

I love all the harmonies in CITY OF ANGELS, especially the Prologue. Also, I love the all the harmonies in the New Broadway Cast of NINE.
"LES MIS Finlae between Fantine and Eponine"
*drools*
"Octet" from Piazza.
"How the Other Half Lives" from Thoroughly Modern Millie - not the best song overall, but the part when Dorothy and Millie are both singing their respective parts is lovely.
I second the barbershop quartet in the music man. I'd also like to add the barbershop quartet in Bye Bye Birdie.
Some of the stuff in See What I Wanna See has great harmony in the prayer and its reprise, plus the finales of both acts.
Jason Robert Brown is harmony heaven.
Any harmony in Sweeney Todd.
I second Christmas Bells from RENT and would like to add The I'll Cover You (Reprise) and Seasons of Love.
I love Elaborate Lives.
The Finale of Pippin when everyone sings "Rivers belong where they can ramble. Eagles belong where they can fly."
I hate to be pumping Wicked, but I love the harmony in For Good.
Make him mine- witches of eastwick
i wish i could go back to college- avenue q
the "St. genevive..." part of Camelot's "joys of maidenhood". i actually bought the CD after hearing just that little sample clip on amazon, and fell in love.

I'm crazy about Barbershop quartets, so I'd say the barbershop quartet songs in The Music Man, the tight harmonies in the title song of Oklahoma, the Four Cockney's part in "Wouldn't It Be Loverly," and "Standing on the Corner" from The Most Happy Fella.

So many in William Finn's Elegies, especially the three-part harmonies between all the men. Fantastic.
Myths and Hymns has great ones.
Another Guettel, I love Is That Remarkable. So crisp on the original cast recording, too.
Two of the most beautiful I can think of are the Ragtime Prologue and "Sunday" from Sunday in the Park with George.
"Lily's Eyes" from Secret Garden.

I second Lily's eyes.
Ragtime prologue, wow!
I wish I could go back to college...that's amazing!
Louder than words and Johnny can't decide from Tick tick...boom are great.
The I love you song from Spelling Bee.
On the deck of a spanish sailing ship and basically all of Songs for a New world! especially the ending of the Opening. Wow! JRB is incredible at writing amazing harmonies. I love that man! All the wasted time in Parade is lovely too.
One day more from Les Mis is incredible.
I like Facade from Jekyll and Hyde.
I still believe from Miss Saigon, that's got great harmonies too!
So so so many songs, it's hard to choose just one!
But I think The I Love You Song is my favourite. Wow wow wow!

Sunday from "Sunday in the Park with George".
Ditto on "Sunday" - gives me chills!
Also, "Salty Teardrops" from Caroline or Change. They bang that out of the park. It was even better live!
Oh man... Lily's Eyes is so beautiful!!
Deffinitly "Time and Music" and "So Much Spring (Reprise) from A New Brain
The A Capella part in "Save the People" from Godspell
The Finale in Children of Eden
Pretty much everything in aida...
Elaborate Lives duet is gorgeous...both times...lol
When Amneris and Aida sing together in Not Me...
When Aida and Nehabaka (sp?) sing together in The Gods Love Nubia...
Other gorgeous harmonies:
The Opening and I'd Give it all for You in Songs for a New World.
I'd Rather be Sailing from A New Brain
Some Things are Meant to Be from Little Women is gorgeous
Say it Somehow from the Light in the Piazza
I agree w/those of you who mentioned the barbershop quartets in Music Man--always loved them, too!
The harmonies in Jersey Boys are amazing throughout the entire production--especially "Walk Like a Man," "Rag Doll" (during the Rock 'n Roll Hall of Fame induction), and the "Who Loves You" finale.
