After 337 productions, there's no way one performance stood out musically for me. I guess my favorite performance in a show would have to be Roger Rees in The Life and Times of Nicholas Nickleby.

Wow- I agree that I have been fortunate enough to have seen a lot of great performances so I will cheat and pick two- Patti Lupone in Sweeney Todd and Alice Ripely in N2N.

Tonya Pinkins in "Caroline, or Change." "Lot's Wife" is not a musical number, it's not an 11 o'clock number, it's a friggin' exorcism!
Patti LuPone in "Gypsy" was sensational, even though I'm not a huge LuPone fan.
Joely Fisher in "Cabaret" blew me away.
Though "Wicked" is a mediocre show, at best, the end of Act 1, the lights, the staging, the music (when sung properly) is pretty wonderful.

Although I didn't see it live, I think Donna Murphy as Fosca in Passion is one of the most beautiful performances I've ever seen.
Mine are all women. I can't really think of a male performance that moved anywhere near as much as the ones I've listed below.

From what I've seen live, Alice Ripley in Next to Normal takes the cake, with Bernadette Peters in A Little Night Music coming in a close second.
Now, if I had been fortunate enough to see Raul Esparza in Company live, I'm sure that he would be my number one, because from my many viewings of the dvd, he's already up there.
Ebersole in Grey Gardens. Hands down the most complete, moving performance I have ever seen on stage.
