I saw the title of this thread and I immediately thought of "Your Daddy's Son." Second one: "I Don't Care Much" from Cabaret.

"Music of the Night" is pretty haunting when the Phantom is just kind of whisper-singing. Kinda creepy...
And for some reason "Coalhouse's Soliloquy" seems haunting. You're just kind of like, "Coalhouse, please don't go kill anyone. I know you are angry, but let's keep it real here, okay?"

The end of "I'd give my Life For You" in Miss Saigon, where the boat-people are chanting has always seemed really haunting to me.

The bit in WIW that starts "Her tale is truly sorrowful", where Glyde tells the tale of Anne Catherick is pretty haunting. Especially the "And I am grateful for your help" at the end.
