I really think a lot of people still haven't seen South Pacific.
I vote EVERY DAMN THING IN SOUTH PACIFIC!! Flawless, IMHO.
Direction, acting, singing, scenic design, lighting design, sound design (perfection, in a huge black space), choreography, staging, orchestra, harpist, ...everything!
Jenna Russell for leading actress because she's absolutely brilliant.

Either Amy Morton or Patti LuPone. Both of their performances were a masterclass in acting for me. They made me a better actress through watching them.

Either Eve Best for best actress, because I think she gave the best performance this year, or The Seafarer or The 39 Steps for best play just so August wouldn't win.

I would give Sam Buntrock Best Direction of a Musical for "Sunday in the Park with George". Thomas Kail will most likely be getting this award, though.

I just saw it for the first time today after seeing all of the other nominees in the category, and Xanadu just blew everything out of the water. The most fun I've had at the theatre since Avenue Q, which has a lot in common with this show including its Tony potential.
Also, South Pacific for everything, including Kelli O'Hara.

I would also like 39 Steps as best play but it will not happen. I tried watching the movie the other night & it was boring & dated. The show however was another story.
