Ive always loved the Rent spoof in Team America World Police, and the Evita and Mary Poppins episodes of The Simpsons always make me smile

Family Guy does have ton of references. My favorite is Peter Griffin in Starlight Express (http://www.youtube.com/watch?v=kJmZHoM7NLM), though the full blown Shipoopi performance as a touchdown victory dance is very well-done. I also really like the My Fair Lady episode where Stewie teaches the young cockney girl from next door proper elocution.
American Dad has done a lot of theater jokes, too. I mean, there's an episode where Stan and Roger wind up in a power battle over who is the better actor while auditioning for a community theater production of a ridiculous play. Then there's the Irma la Douce reference which had me cackling. They already ripped on Grease for being all chorus, no substance, and then this happened instead of a reprise: http://www.youtube.com/watch?v=tRmuLEkP06Y
And they have a Halloween episode that's a parody of Little Shop of Horrors, only with a sentient hot tub eating people. Cee-Lo Green wrote the music and it's very good.

ANIMANIACS. This 90s show had a TON of musical references; mostly in the form of full 10-minute shorts! Here's my absolute favorite. By the way, the cat, Rita was voiced by Bernadette Peters.
