"What Is This Feeling?" from Wicked
Perhaps not exactly a disagreement, but the two characters spar with one another via written letters.

Cast albums are NOT "soundtracks."
Live theatre does not use a "soundtrack." If it did, it wouldn't be live theatre!
I host a weekly one-hour radio program featuring cast album selections as well as songs by cabaret, jazz and theatre artists. The program, FRONT ROW CENTRE is heard Sundays 9 to 10 am and also Saturdays from 8 to 9 am (eastern times) on www.proudfm.com

At the risk of being overly pedantic:
The title of this thread doesn't really match the question. Just because a duet features 2 characters at odds, or disagreeing, doesn't mean they are the protagonist and antagonist of the story. Most of the songs listed in this thread feature disagreements, but are not songs between the protagonist and antagonist.
