Does every Broadway show — original casts anyway with decent runs — have a cast recording? I’m sure some don’t. Have there been any prominent musicals that didnt have a recording?

Basically. One big show I can think of that didn't was the 2006 revival of Threepenny Opera. Though it wasn't technically original it was a brand new translation. Alan Cumming and Cyndi Lauper starred so it's a shame it was never preserved.

Neither was the previous Broadway revival of "Threepenny," the 1989 production with Sting, Maureen McGovern, Georgia Brown, and Kim Criswell.

Oh, there are many over the years, but most musicals receive a cast recording. Some I can remember...

Holler If Ya Hear Me recorded an album, I think. Never released, though.
Jesus Christ Superstar Revival is another one. Not sure on what's happening with King Kong.

1600 Pennsylvania Avenue is one of the most egregious absences, I think.

The Lieutenant actually received a full cast recording, it was just never commerically released. I found a copy of it on vinyl that I digitized and uploaded if you're interested.

I know I'm probably one of only 5 people who wanted it, but I still wish the original Broadway cast of Dracula had been able to record a cast album. There were of course demos, and a studio cast album that was eventually released as well as a German language cast recording but I wanted a complete original Broadway cast recording with Tom Hewitt, Melissa Errico, Kelli O'Hara and Doug Besterman's superior orchestrations compared to the more rock oriented orchestrations we got later on the studio album and German cast recording.
And going back many years - and most regrettably - Where's Charley?
Opened during a recording strike, I seem to recall.
If it was the OBC of HAPPY END that was referenced above (i.e., the version starring Meryl Streep), it was recorded and I downloaded it from iTunes in the past few years.
Encores! or somebody needs to do a concert version of LOVE LIFE and record it. To me, that seems the most glaring omission since OKLAHOMA! made OBC recordings common.

The Spring Awakening revival sadly did not get a recording

I think it would have been hard to feature a good amount of the cast on a strictly audio recording, but then again it is a shame.

Not Broadway, but I am sad we never got a recording of Korie and Frankel's HAPPINESS from LCT.

Sister Act!
That was so weird! You’d think an Alan Menken show would get a broadway recording. And there are some really fun songs in it.
Also Follies Revival from the 2000s didn’t get a recording
Neither did this recent Sweeney revival or Pacific Overtures or Roundabout’s Into the Woods
I’ll always be bummed that we didn’t get a Broadway cast album of AMERICAN PSYCHO.
Someone earlier mentioned Lestat, and it WAS recorded, but Elton John refuses to release it. It’s a shame, as it preserved Carolee Carmello’s Tony Nominated performance as Gabrielle.
I forgot about Lestat. Elton needs to get over it. It’s not making money sitting on a shelf.
