The producers could petition to be in whatever category they'd like, but the Tony administration committee could still deny their request.

That's what happened with One Man, Two Guvnors three years ago, and it didn't end up getting nominated for Best Play nor Revival.
Leslie Odom, Jr. has been in the leading actor category for all the precursors, so I don't think they'll change that. I think he's the lead (we see much of the story unfold through his eyes)
But the story of Jesus Christ Superstar is seen through the eyes of Judas Iscariot and Ben Vereen & Josh Young were both nominated as Featured Actors.

I was wondering about that. Isn't the show billed as the original show but with behind the scenes added to it? I was wondering if they are doing the entire show or most of it with the new material.

I can't find it now but there was a press release a few months back that said they'd present the original musical plus additional material regarding the making of it. It made it sound like they're showing the whole musical. That press release seemed to me like they were aiming for revival territory.

"I think that best musical and best direction are a done deal, but I don't think it can lay claim to anything else this early in the season."
Normally, I think we would all agree but it is hard to imagine another show having as much critical acclaim plus box office success. In addition, I believe "Hamilton" did pretty well in the "Drama Desk" awards for 2015 in a pretty stong year for Broadway musicals.
