I plan on being in the city in the first part of November and have tickets to Merrily we Roll Along, and Gutenberg, also plan to see Shucked. Kimberly Aikimbo and SIX. Looking to fill out the trip with a Wednesday matinee. But I’m wondering if there was something “not to be missed”.

&Juliet?

Haven't seen Here We Are yet (going later this month), but out of the others listed, I'd probably go with & Juliet.

Back to the Future. Much better than &Juliet, which is just another jukebox musical.
If your date is Nov 8, that Wednesday has a matinee of Hell's Kitchen at the Public. While currently sold out, there will be lottery tickets available through a TodayTix lotto. If you don't win, it should be easy to get cheap last minute tickets to the other shows on your list. Reports seem to be that Here We Are has had lots of rush availability.

Unless you are only into musicals, Purlie Victorious probably got the best reviews in several years. It is supposed to be hysterically funny. I am seeing it in 10 days.
If you are a big Harry Potter fan, I would suggest "... the Cursed Child". ( I am also an Imogen Heap fan and hearing the instrumental arrangements of her music for this play was a bonus for me!) It's pretty amazing, in my opinion.
If not a huge Potter fan, I would suggest "Some Like It Hot".
Now, if you are a Sondheim fan and can get a seat, yeah, see "Here We Are".
