How about Metropolis?
The Last Starfighter
Return to the Forbidden Planet
Via Galactica
You including movies?
Phantom of the Paradise!
If you want a dark show, but don't mind it having no Horror/Sci Fi elements, there is always Next to Normal, there is no way someone can argue that show isn't dark.
The Apple
Buffy's "Once More With Feeling"
Dr. Horrible's Sing-A-Long Blog
Twenty or so years ago, I saw an SF/rock musical in London called "Time". Add that to the list.
There's a Lizzie Borden musical and several Jack the Ripper musicals.
If you don't include "Pirate Jenny" from Threepenny Opera, then don't bother doing the cabaret at all.

Michael John LaChiusa's "Buzzsaw Berkeley"
Alan Menken's "Weird Romance"
"No Way to Treat a Lady"

If you include movies, then definitely Repo! The Genetic Opera
ShockHEADED Peter. Would "Poseiden!" count? Also, "The Hunting of the Snark"?
Well, there's Grail: The Rock Musical of The Future. They have a website where you can buy the album and sheet music. It's a strange one, though...
Starship by Starkid (filmed in Chicago) - probably the song "I want to be a Starship Ranger" I think the music is on their website.
I don't think you're going to find sheet music for Shockheaded Peter. You might be able to find chords or tabs on a Tiger Lillies fan page. There are transcriptions floating around for a few Repo! songs.
You can get selections from The Toxic Avenger at digital sheet music stores. Search Joe DiPietro.

Does anyone know anything more about Great Killer Shark? I know it premiered at the Fringe a few years ago and the demos on its MySpace page are really funny, but I can't seem to find any contact information for Sam Sutherland, the composer.
Would Rocky Horror Show be dark enough?
"Have I Got a Girl For You" Take off on Bride of Frankenstein.

There's always PHANTOM OF THE PARADISE.
Young Frankenstein
Ghost
Phantom of the Opera

I've directed a similarly themed cabaret for the past two years around Halloween. Search 'Millikin Halloween Cabaret' on YouTube for some videos from the performances. Here are some other possibilities:
FULL 'DARK' SHOWS:
The Craft: The Musical (Jones, we've been in contact)
Dracula (Wildhorn)
The Scarlet Pimpernel (Wildhorn)
Frankenstein (Baron)
A Tale of Two Cities (Santoriello)
REEFER MADNESS (Studney)
Zombie Prom (Rowe)
Zombies From the Beyond (Valcq)
Addams Family (Lippa)
Clue: The Musical (Blum, Barker, Martucci)
Halloween: The Musical (DeHaas)
Teen Witch: The Musical (Elliot)
Nightmare Before Christmas (Elfman)
Ruthless! (Laird)
SCREAM: The Musical (Snow) *Not a full show, search YouTube
Halloween Hullabaloo (Winegardner)
Buffy: Once More With Feeling (Whedon)
Jerry Springer - The Opera (Thomas/Lee)
Autmn Moon (Velarde)
Mythos: The Crimson Chorus (Velarde)
INDIVIDUAL SONGS:
"Die Vampire Die" from [title of show] (Bowen)
"Spooky Mormon Hell Dream" from Book of Mormon (Lopez, etc)
"I Put A Spell On You" from Hocus Pocus (Disney)
Like you said, it's very difficult to find sheet music for some of these unfortunately. You might try contacting the show's writers and requesting to use a song or two- I've had OK luck doing this sometimes.
