There is the swimming pool scene in Aida.
Titanic (that should be considered) Sunset Boulevard.

I remember coming out of Amazing Grace laughing because the best part of it was less impressive than a little visual trick done in The Little Mermaid.
Amazing Grace was 2015's best musical comedy.

I guess Thérèse Raquin counts. Probably the only interesting thing about that play was the lake sequence.

Charlie and the Chocolate Factory has a brief underwater scene.
What about Metamorphoses? I only saw a production at my college, but the play takes place around a pool.
Wasn't Harold Rome's "Wish Your Were Here" purported to be the first Broadway show with a full-size swimming pool on stage? Directed by Joshua Logan (with uncredited doctoring by Jerome Robbins, according to Wikipedia), I would guess there were some scantily clad, well-built men in and around that pool.
I believe CORAM BOY had a scene underwater.

The upcoming ESCAPE TO MARGARITAVILLE has an underwater/snorkeling/flying scene. At least it did in La Jolla.
Breakfast at Tiffany's, Carrie and Taboo are examples of productions almost completely underwater.

I couldn't swear as to "first"--there were some big spectacles a century or more ago--but it was a big selling point of WISH YOU WERE HERE.
The 2003 Broadway revival of NINE.
Thr entire stage was basically a pool. The entire stage fills up a little more than ankle deep in Act 2 then later drains out by the end of the show.
